Chlorophyll fluorescence may be studied in response to a variety of environmental cues or conditions by growing phototrophic organisms under actinic illumination. Such illumination may be punctuated or disrupted to gain information about the photosynthetic properties or performance of the phototrophic organism. Instruments or devices for carrying out the method are also described.

A system is described herein that comprises one or more modular environmental photobioreactor arrays, each array containing two or more photobioreactors, wherein the system is adapted to monitor each of the photobioreactors and/or modulate the conditions with each of the photobioreactors. The photobioreactors are also adapted for measurement of multiple physiological parameters of a biomass contained therein. Various methods for selecting and characterizing biomass are also provided. In one embodiment, the biomass is algae.

A method of determining and characterizing photosynthesis in plant parts of one or more plants includes capturing a plurality of images of the plant parts of the one or more plants with a sensor. Fluorescence of the plant parts of the one or more plants is measured such as by storing a sensor image of observed fluorescence. Light absorbed by the plant parts of the one or more plants is estimated such as by observing red and/or infrared reflectance of the plant parts. A characteristic of photosynthesis such as linear electron flow in plant parts of the one or more plants is derived using the measured fluorescence of the plant parts, the reflectance and the light absorbed by the plant parts, and/or the three-dimensional model comprising the plant parts of the one or more plants.
