The present invention relates to a protein labeling method including unnatural amino acid, an analysis method of labeled protein, and a protein labeling composition. The protein labeling method comprises: a step of substituting amino acid contained in target protein using azide group-containing unnatural amino acid; and a step of labeling the target protein using a labeling reagent through a conjugation reaction between a cycloakynyl group contained in the labeling reagent and an azide group of the azide group-containing unnatural amino acid. PURPOSE: A mutant protein is provided to purify proteins with high purity by non-natural amino acids and to skip a step of removing a tag. CONSTITUTION: A method for preparing a mutant protein comprises the steps of: substituting a nucleic acid encoding a protein with a stop codon; and translating the substituted protein by non-natural amino acids containing metal chelating residues using tRNA and amino acyl tRNA synthetase. Proteins are purified using the mutant protein.
