    Abstract: Methods, compositions, and systems are provided for characterization of modified nucleic acids. In certain preferred embodiments, single molecule sequencing methods are provided for identification of modified nucleotides within nucleic acid sequences. Modifications detectable by the methods provided herein include chemically modified bases, enzymatically modified bases, a basic sites, non-natural bases, secondary structures, and agents bound to a template nucleic acid.

    Abstract: The present invention provides an integrated optical device (2300), comprising:a) a first component (2302) comprising a waveguide (2312) disposed upon or within a substrate and a plurality of nanometer-scale apertures (2308) comprising analyte regions (2310), wherein the analyte regions (2310) are disposed sufficiently proximal to a core of the waveguide (2312) to be illuminated by an evanescent field emanating from the core when optical energy is passed through the waveguide;b) a second component (2304) comprising a microlens array that collects optical energy signals from the analyte regions (2310) and directs the optical energy signals so collected to a detector (2320); andc) a third component (2306) comprising the detector (2320).
